He made his debut on the following day, in a 1–0 away win over Lokomotiv Plovdiv, coming on as a second-half substitute. In the group phase of 2013–14 UEFA Europa League, Misidjan scored two goals in the matches against PSV Eindhoven. He also scored twice in the 2016–17 UEFA Champions League play-offs against Viktoria Plzeň, helping Ludogorets to qualify for the group phase. On 6 December 2016, he scored his maiden goal in the groups of the tournament, giving his side a 1–0 lead in a 2–2 draw in the away match against Paris Saint-Germain.

On 21 October 2017, he extended his contract with the team until 30 June 2020.[4]
