- Blooper:
- Putt-Putt's eyebrows are strangely missing on the box art for Putt-Putt Saves the Zoo. This was corrected for the 1999 version.
- Putt-Putt: Pep's Birthday Surprise has several.
- Cross-Dressing Voices: The latter two of Putt-Putt's three voices, Nancy Cartwright and Michelle Thorson.
- Cut Song: Some games' HE4 files contain Dummied Out music.
- Franchise Killer: Putt-Putt: Pep's Birthday Surprise.
- Hey, It's That Voice!: In Putt-Putt Enters the Race, Putt-Putt Joins the Circus and Putt-Putt's One-Stop Fun Shop, Putt-Putt is voiced by Nancy Cartwright, known for her work as Bart Simpson.
- Marth Debuted in Smash Bros: Because the first two games had few translations, major characters from them such as Smokey and Rover technically debuted in their later appearances' translations.
- Media Research Failure: The credits in the help file for Putt-Putt & Fatty Bear's Activity Pack incorrectly list The Fat Man as the game's music composer. The game's musical score is completely recycled from Putt-Putt Joins the Parade, which was actually done by Tom McMail. This could have ended up happening due to confusion, as Putt-Putt & Fatty Bear's Activity Pack was sandwiched between two games in the series that were composed by The Fat Man (Putt-Putt Goes to the Moon and Putt-Putt Saves the Zoo).
- No Export for You: Putt-Putt Joins the Parade and Putt-Putt Goes to the Moon had very few translations.
- The Other Darrin: Clarence and Gert sound different in Putt-Putt Goes to the Moon than they do in Putt-Putt Joins the Parade.
- Throw It In: The "I haven't written this verse yet" line of the Zoo Song apparently counts as this; The Fat Man actually hadn't written the proper verse yet, but Ron Gilbert loved it when he heard it and insisted to leave it in that way.

- Putt-Putt: Pep's Birthday Surprise had quite a few things that didn't make the final cut:
- An Apple Orchard mini-game, which would have been accessible from Torvil Tractor's farm and allowed Putt-Putt to continue bringing apples to Mr. Baldini[1]
- Marvin the Marvelous's Confirmation card being separate from the Party Bag [2]
- A Decorations area and/or mini-game, which would have been accessible from the interior of the Party Store[3]
- Another clickpoint animation for the left light at the Fire Station, removed because Leah (Verre?) didn't like it[4]

- The Anime of the Game was to have been created by Lancit Media Entertainment.
